I have opened up a second Betfair account to try out some different things. I assume I will need a second BA subscription for it? Is there a way to have 2 different instances of BA open with different settings such as refresh rates and stakes without interfering with each other?

Yes, you will need a second subscription.

If you copy the files Betting Assistant.exe and Betting Assistant.exe.config and name them Betting Assistant1.exe and Betting Assistant1.exe.config you can then run a second instance using Betting Assistant1.exe which will generate it's own config file.
